.MKV Files

Is there a way to convert .mkv files to .flv like the rest of the formats I figured mencoder and ffmpeg handled virtually all video formats. My CS 2.6 won't allow me to upload .mkv files to my site. Is this a 2.6 thing or is this a clipshare thing? I know it is possible to convert mkv files with ffmpeg/mencoder, etc. because I did it on vimeo here: http://vimeo.com/2868759

in admin settings, add the extension mkv.
